The present disclosure relates to a method and a payment processing system for facilitating interoperability between heterogenous payment methods. Here, the payment processing system maintains an issuer authentication endpoint directory, which comprises one or more URLs associated with various payment methods issued by an issuer server; continuously polls status of the endpoints to verify whether the URLs are up and running. Instead of declining the authentication and transaction due to unavailability of endpoint for a payment method, the payment processing system routes authentication request and transaction from a first endpoint to a second endpoint for the same issuer server based on the dynamic status of the endpoints. Here, the first endpoint comprises URL associated with a payment method initially selected by a payer, and the second endpoint comprises URL associated with an alternate payment method available with the issuer server 109This ensures successful completion of the digital transaction initiated by the payer with the same issuer server.
